Those are a type of sponge. They are harmless.

They're Scypha sponges. No worries with them.

should i leave them in that compartment or shoud i scrap them off and put them in the main part of the refuguim with the sand and live rock etc...?

I would leave them alone. They will spread if conditions are right.

They picked that spot for a reason. They tend to prefer low light, low flow, lots of food....they'll spread to a good area.
